Nowadays, I'm using a similar setup, but with a different camera. And for stacking focused parts, I'm using Stackfocuser (http://rsb.info.nih.gov/ij/plugins/stack-focuser.html), a great plugin of the ImageJ software (http://rsb.info.nih.gov/ij/).
