Positioning
It is better if the legs are stretched down or out, not curled up against the abdomen. You can move them into place with a pin when the insect is wet. For males, it is also good to pry out the genitalia. Many flies can only be identified to species based on male sexual characters.

How do you tell males apart? And would you completely remove gentalia or pull them out while leaving them attached?

Male genitalia are curled under the abdomen. Think of the end of the abdomen as a hinge. Depending on the family, there may be a space to stick a small pin.

I wouldn't try to remove any parts unless I knew that was necessary. Some people do. A view like this normally shows the important parts:
